    At least, I would run some alcohol and pipe cleaners through the shank and stem. Give it a critical sniff and make sure there is not hint of mold or any nasties hiding in there.

    Yes, try it on all your pipes. Also use a wet pipe cleaner to check if there is any beyond the mortise.

    That is stain. This is why I recommend swabbing out brand new pipes with Q-tips and alcohol. No worries about the bowl... you found your trouble spot.

    Snug Up a Slightly Loose Stem - ?

    I melt a little beeswax and roll the tenon on the hot wax to coat it. Let it cool, insert the stem back into the pipe and remove the excess wax from the junction.
