I hold them how ever is comfortable. My altinay bulldog i clench or grab by the stem or shank because thats what is comfortable with that pipe to me i have a apycok that I hold the bowl in my palm because that is more comfortable with that pipe,but I haven't really noticed any difference in the coloring where i hold it.

My Altinay, started to darken where I held it, before it actually started coloring. It was a pinkish hue, compared to red coloring. Now that it's coloring faster, those spots are coloring just like the rest of the pipe. Getting a darker red.

I’m no meer expert (far from it), but I have been geeking out on shopping for decent estates meers.
I have noticed many straight billiard meers have that ā€œbowl half fullā€ coloring. Could be top of cylinder cooling faster, or I’d even opine that that’s about where a loose load gets tamped to in short order….

Thats just how they color. On most meers the color starts at the shank and works its way forward and up, heat will also drive the color out of a pipe. So the hottest part, the bowl, will resist coloring. If you're really concerned about even coloring, blow smoke on the outside of the pipe while its warm.
