Their website didn't really say. Is their a way to know which ones have the "system" and which ones don't?

Only Peterson "System" pipes have the system; all others are "normal" except the one that numbersix purchased that had a 9mm filter.

No, they do not.
Check out the pipe selections on smokingpipes.com and you will see that the System pipes specifically state "System" in the listings.

Helpful link Roth - by no means all Peterson's are 'systems' so these numbers help, but also the mortis and tenon appearances are characteristic. Some of those not actually designated 'system' pipes actually do use the internal arrangement, eg some 'Deluxe' and 'Supreme' (I have one of these that does) pipes also do. Probably best to enquire from the retailer about new Peterson's?
NB they do need slightly different approaches to cleaning

Well since everyone has come in here and given the easy answers already, I'll try to muddy the waters just a little bit.
There are a handful (but not many) of outlying ones like the Mark Twain bent and some of the Supremes that I believe are system pipes but not clearly marked as such. In terms of estate pipes, it gets real complicated since they have been marked a variety of different things over the years. If you are in the estate market, then you need to do some homework.
In simple terms of widely available current production pipes, the System Standard and System Deluxe are the "System" Pipes. The others are so rare and uncommon, that you won't run into them unless you hunt them down and pay handsomely for them (i.e. Supremes, etc.)
Now P-Lips are an entirely different issue....

That's my understanding but I wanted to clarify that they aren't marked or usually marketed as such. If I buy a "317", then I know it's a system. There are probably a few others over the years with the system but I can't think of any others except maybe some of the Stars.
